Filled omelets usually have other ingredients (like ham or vegetables) that need to be cooked before adding them to the eggs in the skillet. Resist the temptation to cook the filling along with the eggs, otherwise you will be over. Instead, cook the filling first and then stir in the grated cheese with the filling as you take them out of the pan to start cooking the eggs.

It’s a simple step, but adding the warm filling to the cheese before adding it back to the eggs will start to melt the cheese from the heat of the filling.
